How do I measure the phase difference between 2 square wave inputs (PWM signals)?

Hi @Oznur Caliskan,

You can check this by adding a Phase option to the Measurements. This is (conveniently) what is auto populated if you choose the Custom Global option on the "Add" dropdown for measurements. You can also use the Script tool to calculate it.

You can also use the FFT view on the Scope (making sure Start and Stop regions are at the appropriate frequency to compare the signals as well:
